It would be impossible to collect even radiant energy at the sub-atomic level directly without using more energy than you get. Hence the reason for nuclear detonations: to combine large amounts of this energy into a cohesive reaction capable of affecting energetic structures on the atomic level.
Heisenberg comes into play because you would have to create or make use of a sub-atomic structure which was self-maintaining and capable of conducting energy. Any sub-atomic structure we are thus-far able to create dissipates very rapidly without a consistent energy supply to perpetuate it. Like a Tou Lepton.
I believe this is what causes sub-atomic particles to form coherent bonds in the first place: that their spin is complimentary to each other and as units of energy they can only persist in a kind of symbiotic state, such that they achieve a superconductivity equivalent.
But I'm not all bad news and doom. I think the issue could be handled by taking advantage of those sub-atomic particles which seem to defy our perception. Like neutrinos, for instance. If we could devise a way to construct objects of a non-physical yet persistent material, it would be possible to influence sub-atomic structures.

~K80~
